Manga Yugi deck is better

Outside of what I said regarding the cards being nerfed & sheeeeeeeet versions in reality, there is also the fact that manga Yugi plays more intelligently/strategically than anime.

Example:

In the manga Yugi plays some combo of existing cards he already has to get rid of the spirit of dark sanctuary. IIRC, Kuriboh, Monster Recall (or something) & chain-destruction (it actually got a second use)

In the anime he has two cards out of thin air that were never there before.

He had them in that duel, but that was the first time. Maybe they’ve been there more in the anime later. Even that card used to destroy Kuriboh wasn’t any good.
